Well to my surprise links pointing to my site has dropped in a major way. Now Google only shows 40 sites pointing to mine. Why is that?

Also, in my links pointing out they show like 200+ but its all links that point to my own website so why would they show that as a link out?
This stuff is such a pain in the ass.

Don’t bother with Google’s backlink check function. It’s purposely only showing a random number of backlinks to your site. You can use Yahoo and/or MSN to get an accurate picture of the number of backlinks to your site.
