It sounds like you should be pissed off – but not at your link buddies – instead at your amateurish “SEO expert”.
He runs some sort of automated program – produces an automatic page – and treats the results as the absolute truth without discussion an a manual follow up with you?
Always verify anything told to you by an “expert” mate. You’ve been in this business long enough to know what is what – even if you don’t understand the ins and outs of SEO.
If something sounds too weird to be true .. then it’s probably a configuration error.

You are being told age old links are not in place? Then you should have manually checked a few out. By the sound of it the links are in place – and things are as they should be – on the whole.
It seems to me that your “SEO expert” got his certificate out of a cornflakes packet (did it come with a badge too?) – and that following this person blindly will only diminish your SERPs.
Before you make radical changes make sure that you engage in some manual verification and checking. The old human brain does a far better job of “sensibility checking” than any automated code.
