There’s one legitimate reason that even hit tracking can be problematic. That’s filtering of Search Engine spiders and other non-human clicks. I know that in my stats scripts, I filter these out when possible. I don’t know if most affiliate programs do the same or not, but this could obviously cause a noticeable discrepancy.
