What this does is to tell the search engines not to follow where this link goes. By supplying a standard link you are saying to the search engines that in some way you vouch for the site you are referring people to, therefore any page rank you have could leek to the linking site. While it is contested, most affiliates follow this method. And to some extent to some search engines it ‘kind of’ hides the fact that you are an affiliate (as SE’s are not extremely affiliate friendly). There are better way’s of link cloaking but this is the fastest one for you right now.
No index is a separate item, you update your robots file to say to the search engines do not index certain pages, therefore you should not see them in the SERPS (the results when searching for a term).
