So the only way those 404’s can exist now is if they are from links pointing to you, you have already removed them from your site and fixed the problem. If you still are concerned I would watch for actual 404’s in your server log starting after the fix.
I have had sites hacked, or down for days, or similar, and depending on age/trust/authority factors, most sites were back in G’s good graces in less then 48 hours in my experiences. Have you seen any traffic decrease in the last 3 weeks? big ranking changes? if not I would not worry too much, and good job fixing the problem.
