If the affiliate program doesn’t handle linking through their own domain it might be a problem, yes 
But I think most of them use their own domain when you set up links with them, because that way traffic tracking is easier for them.
The one I just checked is World Bingo affiliate properties (usa bingo, desperate housewives bingo, etc) and they use worldbingoaffiliates.com as an affiliate link, and then they redirect to the given property, so if the bingo domains will be down, they can redirect our traffic to other temporary domains till everything is settled.
Don’t know about those other links though…
